Take a look at this thread for a fix:
I just noticed this after the heavy SoCal rains. Seems to be from drivers front or passenger side. I already have a Service apt scheduled for the 13. Is it OK to wait that long? Any way to drain it myself?
See above. You can get to the drains by removing a piece of trim and a few Torx screws.

On my R1S I noticed this hole in back right passenger door underneath the weather stripping that started to lift. It seems to me this could be a water intrusion point.

I did my doors this week, and removed the full inner plastic piece -- to gain access to both rubber plugs.

My advice? Let the SC do it.

I cannot even begin to describe the pain and suffering to refit the 'larger' inner plastic piece onto the door. Getting the lip of the plastic piece to fit around the steel door lip (properly) is no small task. Maybe if you're only doing the trailing edge plug, it'd be ok. Both plugs? PITA^2.

This is what service did for mine, this week:

"Clunking" is their word. I told them I heard a dull thud, or bass drum type of sound.
